He founded the MS Swaminathan Research Foundation in Chennai after being awarded the first World Food Prize in 1987 for developing and organising the introduction of high-yielding wheat and rice varieties into India. Also, Swaminathan got the Albert Einstein World Science Grant in 1986 and the Ramon Magsaysay Grant in 1971.

The Padma Shri, Padma Bhushan, and Padma Vibhushan grants are further acknowledgments that he has won. He additionally got the Lal Bahadur Shastri Public Honor, the H K Firodia Grant, and the Indira Gandhi Prize.
